Intro
In Zelda Universe RPG, lands from the Zelda games exist on one world, called Loftis (subject to change). Normally, they're separated by the Great Ocean, which few dare to sail. However, they're actually connected through a means that has not been used in a long, long time...
Subrosia, The Root
Subrosia is a land filled with volcanoes and lava, and a mysterious race that bathes in the lava. It's considered as the underworld to Hyrule, Termina, and other undiscovered lands. Within Subrosia is the Temple of Seasons, a sacred place that controls the seasons of Loftis, running it under a constant cycle. However, it holds another purpose - it connects to every land in Loftis.
A Link to the Lands
Each continent has a certain point that connects to the Temple of Seasons. In Hyrule, it's the Temple of Time, and in Termina, it's Clock Tower (more to be revealed down-the-road). They're supposed to link to each other and allow someone to travel from one land to another without having to traverse the Great Ocean. However, great evils rose in all of Rosia's lands, and keeping this gateway open would only mean trouble for those living in peace.
The Great Trees
The Goddesses decided to delegate a set of guardians that would determine when the gateway would remain open or closed. Contrary to the gateways on each continent, there would also be a Great Tree on each one: for Hyrule, the Deku Tree (now the New Deku Tree); and for Termina, the Loku Tree (now deceased). They are connected to each other spiritually, and they can sense those that travel through the gateways.
Since evils constantly plagued each land (be it Ganon, Dark Link, Vaati, or someone else), they kept the gateways closed for centuries, and people quickly forgot their sacred landmarks were even capable of such functions.

The Gates Open
After Ganondorf and Skull Kid were defeated, the world of Loftis was finally at peace. In an effort to return the world to how it's supposed to be and in order to strengthen relations between lands in order to stop another uprising of a single, great villain, the Great Trees made the decision to open the gateways once again, though only to a limited extent. For the time being, Hyrule, Termina and Subrosia would be connected.
A Hole in the Sacred Realm
Shortly after the gates were opened, Agahnim made his attack on the Sacred Realm, attempting to free Ganondorf. It didn't work, but his attack caused a hole in the Sacred Realm, causing Magic to leak out, not only to Hyrule, but Termina and Subrosia as well. It also caused the network between the lands to go haywire. Normally, the network is essentially a dimensional rift that's restricted to Loftis itself... but with the hole in the Sacred Realm, this restriction was lifted.
Another Land, Another Evil
With the dimensional restriction gone, the Great Trees tried to close the gateway down, but before they could, a certain vampire in an interdimensional castle ended up passing through the network, damaging it and preventing it from closing. It also forced open a rift to Romania, and though relations between the lands of Loftis and Romania are nice, it also meant Dracula gained the ability to invade other lands, vying to conquer not just Romania, but the entire world of Loftis.
With the threat of Dracula on the rise, Romania's god, Yahweh, The Lord, contacted the Great Trees, saying that Dracula cannot go unchecked. With that, he sent heroes from Romania to Hyrule to help defeat Dracula, including Christopher Belmont and Alucard. As long as Dracula is around, there must always be a Belmont to defeat his evil.

A Second Chance
As more villains and evils rose up throughout Loftis, its inhabitants needed more help to save them. The Great Trees, now that they could contact other dimensions spiritually, decided to ask for a call for help. From the world of Gaia, they were contacted by the guardian of the Lifestream, Aerith. Gaia had just barely survived planetary destruction twice and was still recovering, though she believed there was good in one of the souls that was wandering the Lifestream. She decided to give this man, Sephiroth, a chance at redemption by transporting him to Hyrule.
To do so, she had to open a dimensional rift in the North Crater. It wasn't an instant process, and certain individuals on Gaia happened to notice something strange happening in the North Crater. Cloud was wondering if perhaps Sephiroth had somehow revived and was going to wreck havoc on the planet again, so he rushed in. A scientist by the name of Vincent Valentine was attracted there out of curiosity, and also believing in the same possibility. The two of them arrived there at different sides, unbeknownst to each other, right when the dimensional rift fully activated. Since they were all at different locations within the rift, they were all sent to different locations in Hyrule at different times.

Transdimensional Gate
Meanwhile, on a distant world from the land of Reisanoqun, a group of scientists were testing a Transdimensional Gate. It was in the prototype stage, but with the world of Loftis no longer being cut off from the rest of the universe, they decided to sent through their land's heroine, Serikka Tonatsu, with a certain mission in mind. She arrived in Hyrule, though due to the gate she went through being a prototype, she unfortunately lost a good amount of her powers. Nonetheless, she was able to contact her world and let them know the jump was successful, and when they'd finished the gate and strengthened relations with the inhabitants of Loftis, they opened a two-way portal to Loftis, sending forth Adventurers and trading goods between the two worlds.
